When a website visitor clicks on a WhatsApp link, which initiates an automation, is there a way to automatically grab the persons WhatsApp number and add it to their System Field?
Or do I have to ask over WhatsApp for them to share their number with me in order to capture that user data and store it as their phone number in the system field?

When a user starts a conversation with you on the WhatsApp channel in ManyChat, you don’t need to save the number in a custom field, as this information is already automatically stored in the system fields. Look for the WhatsApp symbol and then the "WhatsApp ID" field.
