There is no way to do it inside Manychat so i was wondering can i at least be able to pay for the Whatsapp messages through Meta with a different card?

That's not possible. All WhatsApp credits are also managed by Manychat.
Some tools opt to let the user handle the payment directly in the Business Manager, but that's not the case here.
And, yes, Manychat charges a little % over the used credits.
