I’m probably missing something obvious, but after the customer get a whatsapp message (automation), I want the next message to send AFTER they reply to the first. I can add a smart delay, but I don’t know how long the customer will be typing for.

You can use a User Input and wait for their answer. After they reply, the next message will trigger.

Hay que ver exactamente qué y cómo quieres lograr.
Si usas botones, la alternativa que te queda es hacer el disparo por el Default Reply. Pero para eso hace falta configurar lo que se dice una 'máquina de estados' que permita hacer que la persona vuelta a la parte del flujo que necesitas.
No es necesariamente difícil de hacer, pero sí es bastante lógica y requiere que seas meticuloso en la implementación para evitar errores.
