The instagram ad trigger is working and is live. It has the quick reply and works. When I come to integrate with the facebook ad manager however it does not show manychat under the partner apps.

Check if your Instagram account is connected to Manychat just via IG Account Login or via Meta Business Suite… Very old Manychat accounts normally has it just connected via IG Login and this can make some modern feature be unavailable. 

 

And you can also open a ticket to Manychat's Support Team if you're already connected via MBS and have refreshed permissions:
